Experimental Units and Replication in Cell Culture Research: A Practical Guide to Study Design, Data Analysis, and Reporting

Cell culture studies can generate hundreds of measurements while providing only a few independent comparisons relevant to the research question. Ambiguous descriptions such as “performed in triplicate” conceal where interventions were assigned, which observations share a biological source, and what population the results can reasonably represent. This methodological tutorial presents a practical workflow for connecting the scientific question to treatment allocation, data structure, statistical analysis, and reporting. It integrates established principles of experimental design with recent resources, including the 2026 Designing and Reporting In Vitro Experiments Responsibly recommendations and the 2025 MIQE 2.0 guidelines. Eight worked scenarios cover established cell lines, donor-derived cultures, reverse transcription quantitative PCR, microscopy, spheroids, hypoxia, repeated measurements, and conditioned-medium experiments. Particular attention is given to situations in which a well is a legitimate treatment unit but does not represent an additional donor, and to experiments in which oxygen exposure is assigned at the chamber rather than the well level. An explicitly constructed numerical example shows how treating 120 assay readings as independent observations produces a narrow confidence interval despite the availability of only six donor-level treatment contrasts. The tutorial provides an analysis selection table, a reporting checklist, and reproducible code for the example. These resources are educational aids rather than a validated reporting standard. The central recommendation is to report the allocation, sampling, and measurement levels explicitly instead of relying on a single unexplained value of n. Designing replication at the level relevant to the intended inference helps researchers use limited resources efficiently and makes the strength and boundaries of their conclusions visible.
