From Kinetic Movement to Biological Function

From Kinetic Movement to Biological Function: Functional Descent, Historical Energy, and Certified Observation in Coupled Transport Processes is the first paper in the Kinetic Organization and Biological Function series. The paper develops a mathematical account of how organized physical dynamics generate observable biological transport and energetic transformation. Motivated by the established Chinese medical concepts of 氣機 (qìjī, organized movement) and 氣化 (qìhuà, functional transformation), it constructs a reversible, four-phase mechanochemical ion transporter with continuous position and momentum, conformational transitions, and explicitly accounted chemical and thermal reservoirs. The generating equations establish that mechanical configuration affects functional transition rates beyond what is determined by kinetic-energy magnitude or conformational phase alone. Two preparations with identical phase and zero resolved momentum exhibit approximately 35% different initial signed ionic-release rates. This dependence yields an explicit obstruction to autonomous phase-only Markov dynamics. A history-conditioned mechanical distribution restores lawful prediction through source-derived survival and event-update equations. The analysis develops function-specific observation and energetic sufficiency theorems, including an exact caloric path identity relating reservoir input to endpoint conformation and signed ionic transport. Deterministic numerical methods establish certified finite-window bounds for transport and event probabilities at nonzero kinetic coupling, together with a source-specific certificate for historical initial energy under a rare observation. Constructive counterexamples identify the loss of directional, thermodynamic, and predictive information under selected coarse observations, as well as numerical artifacts that can compromise physical inference. Selected algebraic, source, and path identities are machine-checked in Lean; the continuum stochastic analysis and deterministic numerical certificates retain their respective mathematical and computational verification authority. The resulting framework connects kinetic organization, material redistribution, energetic transformation, and observable function within an explicitly defined physical system. The Chinese medical terminology supplies the established conceptual context, while the physical construction and its independently stated mathematical results determine the scientific scope of the investigation.
