Independent sequence-derived annotation of the BNT162b2 plasmid starting material: vector genealogy, SV40 footprint, and the 1981 integration property
The plasmid used to make the Pfizer/BioNTech vaccine (BNT162b2) contains a substantial chunk of SV40 DNA 695 base pairs (almost 9% of the whole plasmid). It is 100% identical to the classic SV40 strain 776. It includes a fully intact enhancer + early promoter + origin of replication (both 72-bp repeats, all three T-antigen binding sites) and the very end of the large T-antigen gene (including a known regulatory motif called the Cdc4 phosphodegron). This DNA is not in the Moderna plasmid. This SV40 DNA was not disclosed in the original regulatory filingThe European Medicines Agency (EMA) later confirmed, in official documents, that the SV40 sequence was not declared when the vaccine was first authorised. The public version of the manufacturer’s dossier redacted the full plasmid map and sequence. Regulators only learned about it after independent scientists (starting with McKernan et al. in 2023) sequenced residual DNA from actual vaccine vials and deposited the complete plasmid sequence in GenBank (OR134577.1). Regulators and the manufacturer later described the SV40 region as “non-functional” or irrelevantOfficial statements said things like: It is “a non-functional part of the plasmid.” It is “neither relevant for plasmid production in E. coli nor for production of mRNA.” “There is no scientific evidence that any of these SV40 fragments can act as insertional mutagens.” Sequence evidence contradicts those characterisations: The enhancer/promoter is fully intact and was designed (in the ancestral vectors) to drive expression of the antibiotic-resistance gene in mammalian cells. The same vector family has been known since 1981 (Mulligan & Berg) to integrate into host chromosomes as part of its normal selection mechanism. The enhancer can activate genes over distances of 1 kb or more, the exact mechanism by which residual HBV and HPV DNA drives cancer in humans (without needing the full virus or the classic oncoproteins). Residual DNA levels in the finished vaccine (what actually goes into people) far exceed the historical safety limitIndependent labs measuring the final product (after lipid nanoparticles are formed) repeatedly find tens to thousands of nanograms of residual plasmid DNA per dose 3× to 600× above the old 10 ng/dose guideline.Regulatory “compliance” numbers come from measurements done earlier in manufacturing (drug substance) using a proprietary qPCR test whose exact target is still confidential. Those numbers look much lower. The SV40 DNA is not a new pandemic-era additionIt has been carried in this exact vector lineage since 1981 (pSV2 → pCMV-Script 1997 → BioNTech’s pST series 2006 → BNT162b2). Moderna simply chose a backbone that does not contain it. Removal was (and is) technically straightforward, yet more than five years after authorisation it is still present and still only “under evaluation.” Why this is described as deceptive / a series of calibrated contradictionsThe paper does not claim: That T-antigen protein is being produced That whole SV40 virus is present That integration has actually happened in any vaccinated person That the SV40 DNA was secretly inserted in 2020 It does document a consistent pattern: Material facts (presence, exact sequence, known functional properties, residual levels in the final product) were not fully disclosed at authorisation. Later official descriptions minimised or mischaracterised those facts. Risk assessments focused narrowly on one mechanism (replication of a full virus) while remaining silent on another well-documented mechanism (enhancer-driven activation after integration). Independent measurements on the finished product keep showing higher residual DNA than the regulatory compliance numbers. That gap between what the primary sequence and measurement data show versus what was told to regulators and the public is what the preprint calls the set of “calibrated contradictions.”In short: a functionally intact piece of SV40 regulatory DNA that has been in the manufacturing plasmid for decades was present in the vaccine, was not originally declared, was later downplayed as non-functional, and residual amounts of the whole plasmid (including that DNA) appear at levels well above historical limits in the product people actually received. The Moderna vaccine demonstrates it was never necessary. That’s the core of the issue the author is documenting.
