The Lineage Ruler: From Binary Recursion to the Genetic Code

The degeneracy distribution {1,2,3,4,6} of the genetic code and the exponential decay pattern of synonymous mutation retention, with beta approximately 0.95, have long lacked a unified mathematical description. This paper is based on the empirical fact of spatial asymmetry between the atomic nucleus and the electron cloud, and proposes that macroscopic objects possess an extremely tiny net residual charge difference, on the order of 10 to the minus 52 coulombs. Starting from this point, we establish the integer power relations between the strengths of the four fundamental interactions and the fine-structure constant alpha: gravity as alpha to the 0, the weak interaction as alpha to the 6, electromagnetism as 4/3 times alpha to the 14, and the strong interaction as 3/4 times alpha to the minus 18. The powers 0, 6, 14, and 18 trace back to the lineage digits {0,3,7,9}, from which the binary recursive rule x goes to 2x+1 and 2x+3 emerges. The recursive tree has 64 leaves at depth 6, corresponding one-to-one with the genetic codons. The internal edge count of the natural genetic code table is 50, far exceeding the maximum value of 18 for random assignments. This paper explicitly constructs an artificial codon table with a total internal edge count of 53. Computer simulations with 10,000 genes, 240 codons, and a 1 percent mutation rate show that the artificial table improves synonymous mutation retention by 13.07 percent, with a p value less than 10 to the minus 9, but significantly increases missense mutation harmfulness as measured by the BLOSUM62 score, revealing an inherent trade-off between synonymous mutational robustness and missense mutational harmfulness. This paper also presents three testable predictions concerning industrial microorganisms, cancer gene therapy, and mRNA vaccines. The quantitative results in this paper are based on a specific binary base encoding scheme (A=10, G=11, C=00, U=01), which is artificially assigned and does not possess chemical uniqueness. This study offers only a parallel mathematical perspective and does not construct a new biological theory.
