A Statistical Landscape of Genomic Evolution: Viability, Absence, and Predictive Emergence

This work introduces a statistical and geometric framework for understanding genomic evolution through the distribution of k-mer motifs across populations. Instead of focusing on annotated genes or specific loci, the framework analyzes the full combinatorial sequence space and identifies patterns of high-density consensus motifs, transitional regions, sparse boundaries, and statistically significant absence zones (“outphased motifs”). The model proposes that genomes occupy a low-dimensional manifold within the exponentially large DNA sequence space. This manifold is shaped by biochemical constraints, structural viability, historical contingency, and evolutionary stability. By mapping motif frequencies, entropy distributions, generational stratification patterns, and void boundaries, the framework reveals both the deep constraints of genomic architecture and the statistical directions along which future genomic innovations are likely to emerge. Included with this deposition is a Python simulation pipeline that demonstrates the core concepts using synthetic genomic populations. The code computes motif frequencies, empirical probabilities, entropy measures, and absence-significance tests under null models, and produces visualization outputs that illustrate the shape of the genomic manifold. These analyses form the backbone for constructing two databases proposed in the work: a Trait-Linked Cluster Database and an Outphased Sequence Database. This research provides a foundation for future studies on evolutionary prediction, constraint-aware synthetic biology, and the statistical geometry of sequence space. It also highlights the importance of understanding genomic possibility and limitation before undertaking large-scale genetic engineering. Abstract
