Integrated Temporal-Spatial Oscillator Hypothesis for Crypt Renewal

This preprint presents a multi-scale theoretical framework to resolve two paradoxes in colonic crypt renewal: (1) stochastic individual ISC divisions aggregating into population-level circadian rhythms, and (2) BMAL1 knockout preserving homeostasis but elevating adenoma risk. The three-layer model integrates spatial gradients, stochastic execution, and temporal modulation, with a Layer 2.5 for generational memory inheritance (ρ ≈ 0.85, decaying to ~0.189 by gen 10 in WT). Extensions include inflammation damping (~20-40%), microbiome entrainment, transgenerational epigenetics, sex differences, environmental pollutants, and Turing patterns for self-organization. Computational simulations (n=20, p=0.017 for decay) confirm ~1.5–3-fold KO risks, with scRNA-seq re-analysis (GSE228956) showing ~25% BMAL1 in LGR5+ subsets. Includes falsifiable predictions, experimental roadmap, Swiss Cheese model, implications for chronoprevention (~20-30% efficacy gains), limitations, and ethical considerations. Supplements provide pseudocode and sensitivity analysis. This independent work synthesizes ~35 citations to advance chronobiology in stem cell research. Keywords: colonic crypt renewal, intestinal stem cells, circadian rhythms, ultradian oscillations, neutral drift, YAP-Hippo pathway, DNA repair, reactive oxygen species, inflammation, microbiome, transgenerational epigenetics, sex differences, environmental pollutants, scale separation, cancer chronobiology, computational modeling License: CC-BY-NC (Attribution-NonCommercial) – Allows sharing/reuse with attribution, no commercial use. Abstract

This preprint presents a multi-scale theoretical framework to resolve two paradoxes in colonic crypt renewal: (1) stochastic individual ISC divisions aggregating into population-level circadian rhythms, and (2) BMAL1 knockout preserving homeostasis but elevating adenoma risk. The three-layer model integrates spatial gradients, stochastic execution, and temporal modulation, with a Layer 2.5 for generational memory inheritance (ρ ≈ 0.85, decaying to ~0.189 by gen 10 in WT). Extensions include inflammation damping (~20-40%), microbiome entrainment, transgenerational epigenetics, sex differences, environmental pollutants, and Turing patterns for self-organization. Computational simulations (n=20, p=0.017 for decay) confirm ~1.5–3-fold KO risks, with scRNA-seq re-analysis (GSE228956) showing ~25% BMAL1 in LGR5+ subsets. Includes falsifiable predictions, experimental roadmap, Swiss Cheese model, implications for chronoprevention (~20-30% efficacy gains), limitations, and ethical considerations. Supplements provide pseudocode and sensitivity analysis. This independent work synthesizes ~35 citations to advance chronobiology in stem cell research.
