Hyperdimensional Temporal Analysis of DNA Replication Timing Shifts: Predicting Cellular Differentiation through Multi-Scale Causal Inference
**Abstract:** This paper proposes a novel framework for predicting cellular differentiation outcomes based on minute shifts in DNA replication timing. We leverage hyperdimensional computing (HDC) integrated with causal inference techniques to analyze high-throughput single-cell replication timing data. Our methodology, termed "Temporal Causal Hyperdimensional Modeling" (TCHM), transforms replication timing profiles into hypervectors, enabling efficient multi-scale causal relationship discovery. We demonstrate the potential of TCHM to predict cell-fate decisions with significantly improved accuracy compared to traditional statistical methods, offering a pathway towards personalized medicine and optimized cell-based therapies. This framework is immediately commercializable as a predictive service for biopharmaceutical companies involved in stem cell differentiation and personalized drug development.
