There are files associated with this manuscript. 1. TwoStageSMR.R contains an R script to run the analysis in Nimble 2. NimbleDists.R include two custom functions used in TwoStageSMR.R that allow for speedier computation of detection probability. 3.Stage1_bysex.txt includes a .txt file with all the necessary data, initial values, and constants required to run Stage 1 of the analysis. 4. stage2_bysex.txt includes a .txt file with all the necessary data, initial values, and constants required to run Stage 2 of the analysis, beyond what is included in the Stage 1 output. 5. allyears_Stage1_Oct6_b.rds contains the output from Stage 1 that is needed to run Stage 2. The output RDS file is not included due to space limitations. However, it can easily be reproduced with the information above.
