Abstract 3239: Advancing cancer genomics with Agilent Avida DNA onco panels: a breakthrough in targeted sequencing

Abstract Introduction: The Agilent Avida DNA Onco panels, developed to address the requirements of the European OncNGS Consortium, represent a significant leap forward in next-generation sequencing (NGS) solutions for cancer research. Optimized for low-input circulating cell-free DNA (cfDNA) from liquid biopsies & compatible with fragmented genomic DNA (gDNA) from diverse sample types, including FFPE & fresh/frozen tissues, the Avida technology delivers ultra-sensitive & rapid analysis of cancer-related genomic alterations. Designed for modularity & cost-effectiveness, these panels enable genomic profiling across solid tumor cancers & lymphoma samples. Its innovative synergistic-probe system hybridization chemistry ensures unparalleled recovery & efficiency, achieving deep DNA analysis within hours. With a streamlined workflow & ready to use design, these panels set a new standard for high-performance, reliable genomic insights in both liquid biopsy research applications & translational cancer research. Methods: The Avida DNA Onco LB Panels focus on Tier 1 & 2 targets in ESCAT & OncoKB Levels 1 & 2, ensuring relevance for standard research applications. For broader research applications, the Avida DNA Onco LB Plus Panel combines Onco LB panel with additional content, spanning 1.75Mb with 437 genes, enabling expanded capabilities. The Avida DNA Lymphoma Panel encompasses 85 genes across 378kb to include key markers relevant to hematologic malignancies for research applications. The performance of these panels was evaluated using a comprehensive set of reference materials, including Seraseq ctDNA Mutation Mix v4, Seraseq® ctDNA Lymphoma Mix (Lymphoma Panel) reference samples with known biomarkers, human cfDNA control (Biochain Z2121001), & Coriell male HapMap gDNA (NA24385). Libraries were prepared using the Avida targeted sequencing workflow & sequenced to assess capture specificity & target region coverage. Results: Using a set of well-characterized reference standards, the Avida DNA Onco LB Panels & Avida DNA Lymphoma Panels both demonstrated robust performance, achieving >90% sensitivity for SNPs, indels, & translocations at a limit of detection (LOD) of 0.5% allele frequency (AF) across all input amounts. For copy number variant (CNV) detection, the LOD was determined to be 1.3-fold amplification, demonstrating high accuracy. The panel achieved >90% sensitivity & >97% specificity for most samples with variants at or above the LOD, irrespective of input amount, confirming its reliability & consistency in detecting genomic alterations. Translocation detection sensitivity was >90% for AF ≥0.5% & DNA input ≥25ng. Conclusions: The newly developed Agilent Avida DNA Onco panels offer a modular approach designed to address diverse genomic profiling needs across cancer research & applications.
