Abstract 1280: Accessing PDX genomic and treatment response data using the Mouse Models of Human Cancer database (MMHCdb) cBioPortal resource

Mouse models of human cancer are one of the most important sources of information on human disease, and research using mouse models has led to fundamental insights into the genetic and molecular basis of human cancers. Mouse models are also powerful platforms for pre-clinical research into novel therapeutic agents for cancer treatment. Patient Derived Xenografts (PDXs), in particular, have proven to be useful for testing single agent and combination therapies in both adult and pediatric cancers. The Mouse Models of Human Cancer database (MMHCdb) (http://tumor.informatics.jax.org) has implemented a PDX-specific version of cBioPortal that integrates rich genomic characterization data for PDX models with treatment response data obtained from diverse sources, including the Jackson Laboratory, NCI-funded PDXNet consortium, and the Preclinical Pediatric In Vivo Testing (PIVOT) program. The cBioPortal for Cancer Genomics is an open-access, open-source resource that enables web-based exploration, visualization, and analysis of molecular profiles and clinical attributes from large-scale genomics data sets. The MMHCdb PDX specific cBioPortal contains data for 8,231 samples from 1,492 patients representing over 170 different adult and pediatric tumor types. Available genomic data include non-synonymous mutations (682 samples), Copy Number Alteration (CNA) (683 samples), RNA-Seq (4,229 samples), and de-identified patient demographic and clinical data. There is also preclinical efficacy study data available for 415 treatment arms from 100 patients. MMHCdb is an expertly curated, comprehensive knowledgebase of diverse models of human cancer obtained from peer-reviewed scientific publications and direct data submissions from individual investigators and large-scale projects. Information in MMHCdb is standardized using controlled vocabularies and official mouse gene, allele, and strain nomenclature. Information in the knowledgebase is linked to many other cancer model data from other bioinformatics resources, including PathBase, the Mouse Phenome Database (MPD), CancerModels.org, the Gene Expression Omnibus, and ArrayExpress. MMHCdb contains information on over 66,000 mouse models, including Genetically Engineered mice, Diversity Outbred and Collaborative Cross mice, and PDXs. Available data from over 5,400 references includes over 120,000 tumor frequency records, over 9,000 pathology reports, and more than 6,986 histology images. MMHCdb also provides access to over 3,157 histology/immunohistochemistry PDX images. MMHCdb is supported by NCI grant CA089713 Citation Format: Dale A. Begley, Debra M. Krupke, Emily L.
