Improvement of Existing Machine Learning Methods for PPI Predictions
Understanding protein-protein interactions (PPIs) is crucial for deciphering biological processes, yet sparse experimental data, especially in non-model organisms, poses significant challenges. This study presents a novel approach to enhance the prediction of PPIs through advanced machine learning techniques applied to human protein sequence datasets. Our methodology introduces D-SCRIPT, a two-stage deep learning model designed for accurate feature representation and interaction prediction. Leveraging pre-trained models for protein embeddings and structural insights, D-SCRIPT integrates a novel regularization term (MAG) alongside binary cross-entropy loss to bolster model robustness. Evaluation on the Pan dataset incorporates rigorous data cleaning, balancing, and cross-validation strategies, with results demonstrating promising AURC scores for predictive performance. However, observed issues of data leakage highlight the necessity for improved evaluation protocols to ensure model accuracy. This study underscores the potential of D-SCRIPT in enhancing PPI prediction across diverse biological contexts and calls for further advancements to mitigate data leakage and enhance model generalizability in bioinformatics.
